Effects of Pulsed signals
If the transistor is fully on, will sending a pulsed signal through the collector/emitter line affect the pulse in any way?

I assume it won't. You could always test it out with an oscilloscope. Or you could send a pulsed signal to the base and induce a pulsed signal in the collector-emitter line.
